Dave Weinberger is having some issues with his MovableType upgrade to 3.2. I experienced the exact same issues when I upgraded.
The biggest issue that we both faced was the apparent loss of comments in the conversion. Dave and I were both using the Berkeley DB, while SixApart suggests MySQL. I wasn't able to convert over to MySQL initially because the default script kept breaking. Working with tech support I did get a revised mt-db2sql.pl script that worked like a charm.
Once I converted over to the new database all my problems went away. Good luck Dave!

I still don't have my old comments back, but the Six Apart folks assure me that they're straightening it out. They say the comments were "corrupt," although I don't know exactly what that means in this case, and if you had the same problem, maybe the problem isn't corruption but buggy import sw. Or maybe we were both similarly unfortunate.
FWIW, I trashed my site while trying to install WordPress, although that was my fault, not WP's. To be precise, I got confused by the documentation and did it wrong.
Anyway, thanks for the comiseration.

What was strange about my situation is once I upgraded the MT to 3.2 it didn't list the comments in the admin, even though they were still in the database. I was concerned that if I rebuilt the pages then all the comments would vanish.
But this wasn't the case. I rebuilt a few select pages and the comments were still there. On the surface it seemed like an issue with the admin function related to comments.
SixApart said the same thing to me, that it was a corruption in my BerkeleyDB. The hitch for me that a conversion to MySQL wasn't working. Only when I received a revised conversion script did the update work. Once that was done everything was fine.
